In Diffeo when you click Merge Rigs it gives you a set of options including "Create Duplicate Bones". When and why would you want to create duplicate bones, and when and why would you not want to. The default is to do so.

You should always create duplicate bones, don't know why it's an option it makes no sense to don't use it. In daz studio different bones may have the same name. In blender you need separate names for drivers and weight maps.
Atually I disabled create duplicate bones everytime, although I don't really understand the meaning of it.. Is it possible all the clothes share the similar bones as the character?
Yea, the clothes do before merging. After merging, even with the box ticked, I don't have duplicates. So I'm wondering if that checkbox only applies to objects that aren't children.
Well, "duplicate" refers to different bones having the same name in the same armature, not to bones having the same name in different armatures. In the default figures there are no bones with the same name, but it may happen when you add geografts.
